Answer

There are two components that must be considered to create the final score for each peptide in the peptide sequencing section of BioPharmaView™ software 2.1:
1) The precursor ion mass accuracy match (MS level)
2) the number of matches of the MS/MS fragment ions and their mass accuracy (MS 2 level).

How is the score generated? How much weight is given to either criterium ? The software suggest a minimum value of 3 for proper identification, how is that values arrived at? thanks
