Answer

ProteoWizard software, version 3.0.20258-97f41f698, can convert many vendor-encrypted data files, including those from Agilent, Bruker, Mascot, SCIEX, Shimadzu, Thermo, and Waters. Files in the format MGF, mzML and mzXML can also be interconverted. (The SCIEX data file formats include wiff, wiff2 and t2d files, and are convertible on ProteoWizard.)

This newest version of ProteoWizard software can now convert data files to the txt format, as well as the three original file types (MGF, mzML and mzXML). For SCIEX software users, the txt file might be a useful option; however, the quality of the output file from ProteoWizard has not tested.
